My favorite has been the Classic Yu-gi-oh! (Duel Monsters). Season 0 was quite enjoyable too but I have to rewatch it again.

Duel Monsters and Season 0.  If I had to choose a third one it would be 5D's. I liked its plot related to the Nazca Lines and Ancient Peru during the first two arcs. |

Honestly, I like them all! The original series(which is Duel Monsters),Season 0,GX,5Ds,Zexal,and Arc-V.
